Deux années après la mort de Koba, les singes menés par César cherchent encore une oasis de paix. Ils se font toujours poursuivre par une faction humaine qui les tient responsables de leurs maux. Lorsqu'un méchant colonel perpètre un massacre auprès des primates, César décide de se venger. En compagnie de quelques camarades dignes de confiance, le chimpanzé se met à la poursuite du bourreau, trouvant sur son chemin une orpheline humaine incapable de parler et un singe élevé dans un zoo.
